I have a couple of crystals that I bought a long time ago at a couple of magic shops that i have hidden in a storage container and I haven’t used them in a while and they are mixed. I’ve read that it was bad to mix them up cause they will get damaged and I was worried that they might’ve been damaged. Is this true?

Has the storage container been jostled a lot, moved around? Are the crystals loose enough to move within the storage container? What do you intend to do with them?
If the crystals are wrapped in something so they are not touching anything, there is less of a chance for damage. I have my minor collection in a zipper bag, within a tin which contains a travel altar. The mini tin is in a larger tin which gets moved daily, but the crystals don’t move within the tight bag/ mini tin.
Another crystal collection is a set of necklaces made of chips. These arw in two fabric jewelry bags. I don’t move them as often, but whenever I open one of the bags, the necklaces do rattle. This is not ideal, but it is all I have at the moment.
A third set of crystals are chip beads, awaiting stringing. I keep each set within a mini zipper bag, with several mini zippers in a larger craft bag, which sits in a craft cubby box. Again, rare jostling, but the bags are crushed of air before sealing so individual beads do not move loosely.
If I can tease you a second, how did you manage to fit a couple magic shops into a storage container? I’d enjoy having something like that!
In all seriousness, though, look at your crystals. Do they look bad? Some dings might bring out the personality of the crystals. Others may weaken the crystal structure so the crystal might break later.
If the crystals are soft, they could become powdered over time, and lost. The powder can still be used in jar spells, if it is recognized.
As for damage ruining the power of the crystal, the crystal is still the crystal, even when damaged. They are still useable to focus your intent. I have had crystal beads break off of necklaces: I gather the pieces and put them where I can find them for another spell. They may not be pretty for a museum display, but the energy is still there and ready for use.

The only reason I can see that they would be damaged is as @georgia said – if they got jostled or rubbed against one another, that could damage them. Whether keeping crystals together does any spiritual or energetic damage is a matter of personal belief. I don’t believe that keeping crystals together has any adverse energetic effect
